The invention discloses a microfluidic fuel cell with a diaphragm. The microfluidic fuel cell comprises an upper cover plate, a lower cover plate, a cathode, an anode, an inlet plate and an outlet plate; the cathode, the anode, the inlet plate and the outlet plate are all placed on the lower cover plate and located below the upper cover plate; the anode and the cathode are oppositely arranged leftand right, a gap is reserved between the cathode and the anode, and the gap serves as a main flow channel for a solution to flow; the diaphragm is arranged in the main flow channel and divides the main flow channel into a left flow channel and a right flow channel; the diaphragm is a porous filter paper or a nylon membrane prepared by an in-situ polycondensation chemical reaction synthesis method; the inlet plate and the outlet plate are respectively arranged on the front side and the rear side of the main flow channel; the inlet plate is provided with two inlet channels, the output ends of the two inlet channels are connected with the left flow channel and the right flow channel of the main flow channel respectively, and the outlet plate is provided with two outlet channels. The microfluidic fuel cell can be widely applied to the fields of energy and the like.
